It's one thing to have genetic groups / meta-founders in pedigree and we have a way forwards with that as noted in #10 #7 #9.
But, can we go beyond and use the gamma values/matrix in partitioning too?! Jaime has R implementation for estimating these and one could bring gamma from external tools too. How should we account for the gamma in the partitioning method?
