feat(cli): commonly doctor, plus a stale-CLI notice on agent run and daemon run (TASK-660) - #3082
TASK-660 (D213). The Node daemon stays, and install gets harder to break silently because breakage now shows up.
What it adds
commonly doctor [--instance <keyOrUrl>] prints one pass / fail / skip line per check, with a fix: command on each fail. It exits 1 when any check fails.
Line
Checks
node
Node against engines.node (>=20.0.0)
install
the first commonly on PATH and its --version; notes when the doctor you ran is a different version, or more copies are on PATH
login
the instance and token every other command would use (COMMONLY_TOKEN wins, as in createClient) and that token's user, via GET /api/auth/user. The line names an env token. The token is sent and never printed.
daemon
the record, the launchd/systemd service file, and server liveness plus last heartbeat. Skips when no daemon is registered.
adapter:<name>
one line per adapter used by an agent in ~/.commonly/tokens/, through the adapter's own detect() (<cli> --version)
macos-claude
on macOS with a claude agent: sandbox-exec runs, and login.keychain-db and /usr/bin/security exist. It only stats the files and never runs security.
The stale-CLI notice:agent run and daemon run print one line at start-up when the installed CLI is 3+ patch releases behind npm latest, or behind a newer minor or major. The check is fired and not awaited, has its own 2 s timer, and is cached for 24 h in ~/.commonly/update-check.json. It stays silent offline, on a registry error, or with COMMONLY_NO_UPDATE_CHECK=1. daemon install carries the opt-out into the service file when it's set, so service-started seats can use it. Only the parsed version triple from the registry reaches the log.
Item 4: the notice in a seat log
This is agent run on this branch, whose cli/package.json reads 0.1.168. It ran a stub agent under a throwaway HOME against the real npm registry, where latest is 0.1.210:
2026-10-31T12:42:37.487Z [probe] polling http://127.0.0.1:9 for events (ctrl+c to stop)
2026-10-31T12:42:37.488Z [probe] foreground mode; this stops when the terminal closes. …
2026-10-31T12:42:37.501Z [probe] cascade: cap=3 grace=2 reset=600000ms (defaults)
2026-10-31T12:42:37.503Z [probe] fetch failed
2026-10-31T12:42:37.636Z [probe] your CLI is 42 versions behind (installed 0.1.168, latest 0.1.210). Update: npm install -g @commonlyai/cli@latest (silence with COMMONLY_NO_UPDATE_CHECK=1)
The notice lands 150 ms after the banner, after the first poll has gone out. A fleet seat on a pinned ~/.commonly/cli-<version>/ install shows the same line only after this ships in a release and that seat restarts more than 3 releases later. Seats pinned today run code that predates this check.
commonly doctor on the fleet host (abridged)
pass node Node 26.0.0 (needs >=20.0.0)
pass install commonly 0.1.161 at /opt/homebrew/bin/commonly (this doctor is 0.1.168)
pass login @<user> on default (https://api.commonly.me)
pass daemon <machine> online, service installed, last heartbeat 23s ago
fail adapter:? no adapter recorded in the token file, used by <agent> — fix: commonly agent detach <name> --force, then attach it again
pass adapter:claude claude 2.1.314 at <path>, used by <5 agents> and 43 more
fail adapter:opencode opencode is not on PATH or its --version failed, used by <agent> — fix: install the opencode CLI, or put it on PATH
pass macos-claude Seatbelt runs, the login keychain and /usr/bin/security are present
The first run found two real gaps on the host: a stale token file with no adapter, and an opencode seat whose CLI isn't on this shell's PATH.
Trap, written into docs/cli/doctor.md
npm-publish.yml stamps the version into its working copy only, so cli/package.json on main lags npm (0.1.168 on main against 0.1.210 published). If you run from a checkout you'll get the notice. Set the opt-out.
Tests
doctor.test.mjs: each check passes and fails against a faked PATH, server, daemon, adapters and macOS files.
update-check.test.mjs: a registry 3 ahead gives the notice and an equal version gives none. A hung fetch that ignores abort gives none inside the cap, and startUpdateNotice returns before it answers. Also covered: offline, the opt-out, cache hit, expiry and malformed cache, and a registry string that tries to inject text.
doctor-host.test.mjs: loginTarget agrees with createClient (env token only, env beside saved, neither), and the Windows .cmd spawn shape.
daemon-service: a set opt-out is carried into the unit, and an absent one is neither written nor warned about.
command-registration: doctor is wired.
jest.setup.cjs sets COMMONLY_NO_UPDATE_CHECK=1, so no suite that reaches agent run asks the real registry.
Locally at 8642626: the six affected suites pass 134/134. The full CLI suite has 2106 passed and 3 failed. The same 3 fail on clean main on this host (Linux bwrap arm on macOS; backend deps absent), so CI is the judge for those.
The self-review GATE is filed at 8642626. Its findings (login resolution, opt-out on a service-started daemon, Windows .cmd, setup-throw catch, one-line output, README placement) are fixed in that commit.
The CodeRabbit rounds, 58727be through 148acf5, only answer CodeRabbit, so the PASS carries. Every thread is answered in-thread.
Doctor adds an adapters FAIL line when the tokens dir can't be listed (only ENOENT/ENOTDIR read as empty), or when a token file isn't readable JSON. Before this, listLocalAgents dropped such a file and doctor could exit 0.
Behaviour change for the press: on Linux, daemon install now runs systemctl --user enable then restart instead of enable --now. A unit that is already running then picks up the env just written: provider keys and the opt-out. macOS already did this through unload/load.
New tests: doctor-host-tokens.test.mjs (the hostDoctorDeps wiring under a temp HOME), the unreadable and EACCES token listings in detach.test.mjs, an aborted fetch signal on timeout, a saved token answered with no user, and timedClient attaching a signal.
Closes the build part of TASK-660. The press and the cli-lane review are Launch's.
…daemon run (TASK-660)
D213 keeps the Node daemon and hardens install by making breakage visible.
`commonly doctor` prints one pass/fail/skip line per check, with a fix
command on each fail, and exits 1 when any check fails: Node against the
engines floor, the commonly on PATH and its version, the saved login and
whose token it is (never printed), the daemon (record, service file,
server liveness), every adapter CLI a configured agent uses, and on macOS
the claude adapter's Seatbelt and keychain-file prerequisites (stat only;
it never runs `security`).
`agent run` and `daemon run` print one line when the installed CLI is 3+
releases behind npm latest. The lookup is fired, not awaited, capped at
2 s by its own timer, cached 24 h, and silent offline or with
COMMONLY_NO_UPDATE_CHECK=1.

Walkthrough
The CLI adds a doctor command for host and adapter checks. It also adds non-blocking startup notices when the installed CLI version is behind. Daemon installation carries the update-check opt-out setting when set, and systemd installation enables and then restarts the service.

Run Windows command shims through cmd.exe.
On Windows, findOnPath returns commonly.cmd first. runVersion passes that path directly to spawnSync without a shell. Patched Node releases reject direct .cmd and .bat execution with EINVAL, so checkInstall can report FAIL for a healthy global installation.
Invoke .cmd and .bat shims through cmd.exe with the path quoted, and add a test for this branch.

Guard the listLocalAgents call in runDoctor.
runDoctor calls deps.listAgents() without a try. When it throws, the whole runDoctor call rejects. The command action then prints only commonly doctor could not finish: ..., and the node, install, login, daemon, and macOS lines are lost. The failure is in listLocalAgents. The existsSync check does not prevent it, because existsSync returns true for a directory that exists but cannot be read. readdirSync then throws EACCES.
A failed agent listing should add a FAIL line and keep the other checks running. The adapter check should be skipped in that case, because it has no agent list to check.
Add a test in which listAgents throws. The test should check that the adaptersFAIL line appears and that the other lines are still returned.

Make the startup cache read asynchronous.
defaultReadText calls existsSync and readFileSync on the cache path. checkForCliUpdate calls readCachedLatest, which calls this reader, before its first await. The two-second timer in fetchLatestVersion starts only after that read. startUpdateNotice calls checkForCliUpdate synchronously, so the read runs during the call. Both startup callers invoke startUpdateNotice before their main work. If the home filesystem stalls, the read blocks the command for as long as the stall lasts. Not awaiting the notice does not prevent this.
Use asynchronous file I/O for the cache read. The notice stays unawaited, so the pending read only leaves its promise unresolved.
- let latest = readCachedLatest({ cachePath, now, readText });+ let latest = await readCachedLatest({ cachePath, now, readText });
Add import { readFile } from 'node:fs/promises'; next to the existing fs imports. Remove existsSync and readFileSync only if nothing else in the module uses them.
Callers and tests that use readCachedLatest directly must await its result.

Add tests for the doctor host wiring and exit path.
doctor.test.mjs runs runDoctor with a local deps object and checks only doctorExitCode. No test loads hostDoctorDeps, timedClient, or the registerDoctor action. command-registration.test.mjs imports registerDoctor and calls it, but no test checks process.exitCode.
These paths have no test coverage:
timedClient adds signal: AbortSignal.timeout(REQUEST_TIMEOUT_MS) to get. Removing that line would leave the current tests passing, and the 5-second bound on fetchUser and fetchMachine would be lost.
The tokenKey fallback (saved?.key || saved?.url || instanceArg) that sets hasToken and selects the token for fetchUser.
The --instance path for an unsaved URL.
The action that sets process.exitCode from doctorExitCode(results), and its catch path that sets it to 1.
Add a test that stubs globalThis.fetch and sets a temporary HOME. Cover these cases:
Call hostDoctorDeps().login.fetchUser() and assert that the fetch init has an AbortSignal in signal. update-check.test.mjs already uses this assertion pattern.
Run registerDoctor with --instance <unknown-url> and assert the login check reports no saved token for that URL.
Run the action with a failing check and assert process.exitCode is 1.

registerDoctor with an unsaved --instance URL reports no saved token, and that a
failing check sets process.exitCode to 1. Stub globalThis.fetch and use a

The timeout test checks only the bounded return. Its hanging fetch ignores the signal, so removing controller.abort() still lets Promise.race return null. The separate signal test checks only that a signal exists. Assert that the supplied signal becomes aborted.

…-out reaches the daemon service (TASK-660)
From the self-review of b1624de:
- login: resolve instance and token the way createClient does, so a
COMMONLY_TOKEN-only host passes and a rejected env token is named with
the right fix; keep the user's --instance in the login hint. The
resolution is a pure loginTarget() with its own tests.
- daemon install carries COMMONLY_NO_UPDATE_CHECK into the plist/unit
when it is set (optionalEnvNames, no missing-key warning), so the
opt-out reaches service-started seats.
- startUpdateNotice runs everything inside its promise chain and ends in
a catch: no throw or unhandled rejection can reach start-up.
- Windows: run a .cmd shim's --version through cmd.exe, quoted, and stop
counting npm's bare sh shim as a second install.
- adapter: a throwing detect() reports its error instead of "not on PATH".
- macos-claude: the fix hint matches what is missing (a failed Seatbelt
preflight usually means doctor is inside a sandbox).
- every line is one line: control characters in server text are folded.
- README: the two table rows that landed above the title move into the
command and env-var tables.

Agent-Model: claude/claude-opus-5-5/default
The review ran on the stronger model (the change sends a login token and probes macOS keychain files) against b1624de and the TASK-660 acceptance list. It found no blockers. What it confirmed:
No path prints a token. The login check carries only where the token came from, and errors hold only server messages or paths.
Registry, cache and package.json versions all go through exactVersion, so nothing can be injected into the log line.
The update timer is unref'd and raced against the fetch, so it holds the process at most 2 s.
No circular import. The tests fake PATH, network, keychain and HOME.
The macOS check only stats files plus the existing sandbox-exec preflight. It never runs security.
The should-fix and nit findings are fixed in 8642626:
Login resolves the way createClient does. A host with only COMMONLY_TOKEN passes, and a rejected env token gets the right fix. --instance stays in the hint. This is a pure loginTarget(), tested in doctor-host.test.mjs.
daemon install carries COMMONLY_NO_UPDATE_CHECK into the plist or unit when it's set, without a missing-key warning. That's optionalEnvNames, tested for both linux and darwin.
startUpdateNotice runs its argument destructuring inside the chain and ends in .catch. A test covers a throwing getter.
Windows: a .cmd shim's --version runs through cmd.exe, quoted, and npm's bare sh shim no longer counts as a second install. This is unit-tested only; no Windows host was walked.
A throwing detect() reports its error. The macOS fix hint matches what is missing, and control characters are folded so each line stays one line.
The README rows that had landed above the title are moved into their tables.
Left as is, on purpose:
The threshold is 3, which is the row's own acceptance case. At the current cadence (9 publishes on 10-30) that's under a day, so daily-restarted seats will usually print the line. doctor.md says so; it's a one-constant change if it proves to be noise.
pi.detect has no spawn timeout. That was true before this change, and it can stall doctor on a wedged pi.
Verified:
doctor, doctor-host, update-check, command-registration, daemon-service and daemon suites: 134/134 locally. ESLint is clean on cli/src.
CI's "CLI, MCP and hosted runtime tests" passed at b1624de. The 3 local full-suite failures also fail on clean main on this host.
A real commonly doctor on the fleet host exits 1 on two real gaps, and COMMONLY_TOKEN=bogus gives rejected the token in COMMONLY_TOKEN — fix: replace or unset COMMONLY_TOKEN.
Still open:
Row item 4 (a pinned fleet seat's log line) only becomes observable once a release containing this ships and a seat restarts more than 3 releases later. The PR body has the stub-agent agent run line from this branch.

- runDoctor: an agent listing that throws (unreadable ~/.commonly/tokens)
is one adapters FAIL line; node, install, login and daemon still print.
- daemon install on Linux: enable + restart instead of enable --now, so a
unit that is already running picks up the env just written (provider
keys, COMMONLY_NO_UPDATE_CHECK), as launchd's unload/load already does.
- Tests: the timeout aborts the fetch signal; a saved token answered
without a user fails; timedClient puts a signal on every get.

Answers to both CodeRabbit reviews (5722777152 at b1624de, 5722802405 at 8642626). Their findings were in the review bodies rather than in threads, so this one comment answers them all.
runDoctor when listAgents throws. An unreadable ~/.commonly/tokens now gives a single adapters FAIL line and a macos-claude SKIP. The node, install, login and daemon lines still print. Added a test.
Opt-out on an already-running Linux service. On Linux, daemon install now runs enable then restart instead of enable --now. A running unit picks up the environment that was just written, the same way launchd's unload/load already handles it. This was already true for rotated provider keys, which hit the same path. The test and docs/agents/daemon-service-environment.md are updated.
The timeout aborts the fetch signal. The test now asserts signal.aborted.
Saved token answered without a user. Added the ({}) case, which asserts FAIL with "answered without a user".
timedClient. It is now exported, and a test checks that every get carries an AbortSignal.
Already fixed in 8642626: README row placement, Windows .cmd via cmd.exe, and the tokenKey fallback. loginTarget replaced the fallback and has its own tests in doctor-host.test.mjs.
Not changed:
Async cache read. The read runs on a microtask after startUpdateNotice has returned, and the file is about 60 bytes in ~/.commonly. The row's start-up rule concerns the registry lookup, which the 2 s timer caps.
Command-level tests for the agent run / daemon run hooks, and the action's process.exitCode. Each is a one-line call into helpers that are tested directly (startUpdateNotice, doctorExitCode). The PR body has the stub agent run log line for item 4. Driving the real poll loops in jest would cost more than it would protect.
Every push since my GATE: PASS at 8642626 only answers CodeRabbit, so the PASS carries.

Require confirmation before restarting without provider keys.
When the current shell omits a provider key, installDaemonService rewrites the unit without it and reports the warning only after activation. The previous Linux flow used enable --now, which did not replace an already-running daemon. The new restart applies the incomplete environment immediately, so seats that require the omitted key can fail until the operator reinstalls with the key.
Preserve existing provider keys when they are not supplied, or require confirmation before restarting an active service with missing keys.

Cover a stalled response body in the timeout test.
The fake fetch at line 110 never resolves, so the timeout tests cover only a stall before headers arrive. The timeout still bounds body reading. fetchLatestVersion races the whole lookup, including await res.json(), against the deadline, and the deadline calls controller.abort(). A change that limited the timeout to the header phase would still pass the current tests.
Add a test that sends headers from a local HTTP server, then stops before the body completes. The test should check that checkForCliUpdate returns null within the timeout and that the server sees the request aborted. This also exercises the actual request path, as the path instructions require.

Add a stalled-response-body timeout test using the actual checkForCliUpdate
request path: have a local HTTP server send headers but never finish the body,
then verify the call returns null within the timeout and the server observes the
request being aborted.
Test the timeout abort, not only the signal's presence.
The fake get returns {} immediately. The assertions check only that options.signal is an AbortSignal that has not aborted. Replacing AbortSignal.timeout(REQUEST_TIMEOUT_MS) with new AbortController().signal would pass these assertions too. The test name also says a hung server becomes a fail line, but the test does not exercise that behavior.
Add a test where the fake get never resolves and reads options.signal. Call client.get(path) without a caller-supplied signal, because the caller's options are spread after the default signal. Assert that the signal aborts after REQUEST_TIMEOUT_MS and that the pending call rejects. Give the test a timeout longer than REQUEST_TIMEOUT_MS, or use fake timers only if the test runner controls AbortSignal.timeout.

Extend the timedClient test to verify timeout behavior, not just that a signal

client.get without a caller-supplied signal, and assert the signal aborts after
REQUEST_TIMEOUT_MS and the call rejects. Ensure the test itself can run longer

listLocalAgents drops a token file it cannot parse, so doctor read a
broken seat as "no agents attached" and could exit 0. A new
listUnreadableAgentTokens names those files and doctor adds an
`adapters` FAIL line for them (CodeRabbit thread on doctor.js:230).

Give unreadable token files a repair command that works.
When a token file contains malformed JSON, this line recommends commonly agent detach <name> --force. The detach command calls loadAgentToken(name) first and exits if it returns no record, even with --force. Give the operator a safe way to preserve and remove the damaged file, or make --force handle that case. (raw.githubusercontent.com)

Reject non-string adapter values in checkAdapters so one malformed token file does not abort the whole doctor run.
A truthy non-string adapter value, such as {"toString": 1}, reaches getAdapter(name) unchanged. The registry lookup then throws. The try in runDoctor covers only the listing calls, so the error escapes, and the command prints commonly doctor could not finish instead of the adapter FAIL line and the other diagnostic lines. A sort over two or more such keys fails earlier, because localeCompare runs on a non-string.

listUnreadableAgentTokens read with existsSync first, which answers false
for EACCES on an ancestor, so a locked ~/.commonly read as no agents. It
now reads the directory and treats only ENOENT/ENOTDIR as empty; any
