feat(cli): commonly mcp config for a token-file agent (TASK-666) - #3092
TASK-666 (D214). Path chosen: config command (done-line 1), not letting the MCP server take a user token. The server still accepts only cm_agent_*, so no route gains a new caller and agentRuntimeAuth is untouched.
commonly mcp config [--agent <name>] writes the attached agent's runtime token to ~/.commonly/mcp/<name>.token (0600, re-chmodded if it already existed) and prints an mcpServers JSON block pointing COMMONLY_TOKEN_FILE at it. The token is never printed.
The MCP refusal now names commonly mcp config / commonly agent attach.
Tests: cli/tests/mcp-config.test.mjs (path present, token absent from output, mode 0600 kept, no-agent and multi-agent errors, path-like name rejected); client.test.mjs for the new error text. cli and commonly-mcp suites: pass.
Walk: fresh env -i shell, config from the CLI only, MCP server started from it, commonly_get_context returned against a local stub API (request carried Bearer cm_agent_…).
Version lines untouched. Limit: it needs an already-attached agent; it does not attach one.

Walkthrough
The CLI adds commonly mcp config to generate MCP server configuration for an attached agent. It writes the runtime token to a protected file and returns configuration containing the instance URL and token-file path. Invalid-token guidance now points to commands for obtaining a valid agent configuration.
buildMcpConfig selects and validates an agent, writes its token to a protected file, and returns configuration that does not include the token. Tests cover token handling, file permissions, agent selection, and invalid names.
Expose command and token guidance cli/src/commands/mcp.js, cli/src/index.js, commonly-mcp/src/client.js, commonly-mcp/__tests__/client.test.mjs
The CLI registers commonly mcp config. Invalid runtime tokens now include guidance to run commonly mcp config or commonly agent attach; a test checks the guidance.

Merge Risk: Minimal · up to 9f761
The new commonly mcp config command stores the token the same way the CLI already stores agent tokens, and the Windows test-failure concern has been fixed. No merge-blocking risk remains.

df60048 PASS. One Sonnet-class review of the first head (token leakage, path traversal, file mode, symlinks); no blocking findings. Its four low findings are fixed at this head with tests: remove then exclusive create (no write into a looser file or through a symlink), mcp dir chmod 0700, cm_agent_ prefix check at copy time. Path chosen: config command; the MCP server still accepts only cm_agent_* tokens, so no route gains a caller. Tests: 7/7 mcp-config, 103/103 commonly-mcp. Walk done from a clean shell against a stub API.
The new tests call buildMcpConfig directly. They would still pass if registerMcp stopped printing the configuration or cli/src/index.js stopped registering the command. Add a CLI test that invokes commonly mcp config --agent lead and checks stdout, token secrecy, and failure status. As per coding guidelines, “New code path ≠ test: flag it. Name the specific test that should exist.” (raw.githubusercontent.com)

Review comment at @cli/src/commands/mcp.js at line 59:
Add a CLI integration test for the registered `mcp config` action that invokes
`commonly mcp config --agent lead` and verifies the expected stdout, that
secrets are not exposed, and the failure status. Exercise command registration
through `cli/src/index.js` and the output behavior in `registerMcp`, rather than
testing `buildMcpConfig` directly.

Limit exact permission-bit assertions to POSIX.
On Windows, Node does not implement separate owner, group, and other permission bits. The 0o600 assertion here, and the 0o600 and 0o700 assertions at Lines 38 and 57, can fail even when file creation succeeds. Check file existence on Windows and assert exact modes on POSIX. (nodejs.org)
Based on learnings, “In Node.js tests, avoid asserting exact POSIX permission bits ... on Windows.”

438fd9b PASS. Sonnet-class re-review of the fix to the CodeRabbit finding (second copy of the token outliving detach or going stale on reattach). Found no path where a copy outlives detach or goes stale. Its medium (name safety in the helpers) and low (refresh ordering) are fixed at this head with tests: names validated inside mcpTokenPath, remove and refresh no-op on a bad name, refresh runs after the record is written and warns instead of aborting. Tests: 22/22 in the agent and mcp-config suites.

Replace the token copy without a read gap.
23-24: Minor · Stability & Availability · Quick win
Replace the token copy without a read gap.
If an MCP client reads COMMONLY_TOKEN_FILE between rmSync and writeFileSync, it finds no token. If the write fails, the previous copy remains deleted. Write a 0600 temporary file in the MCP directory, then replace the destination after the write succeeds. Keep the temporary-file cleanup on failure. Node’s wx flag protects file creation, but it does not make this two-step replacement atomic. (nodejs.org)
Based on learnings, shared-state file updates should use a same-filesystem temporary file and atomic replacement to prevent incomplete reads.

Review comment at @cli/src/lib/mcp-token.js around lines 23 - 24:
Replace the rmSync/writeFileSync sequence with a same-directory temporary file
written with mode 0o600; after the write succeeds, atomically rename it over the
destination so readers never see a missing or partial token. Clean up the
temporary file if writing or replacement fails, and preserve the existing token
until replacement succeeds.
