docs(native-agents): say where a prompt edit actually reaches - #3320
Comment only, on NativeAgentDefinition.systemPrompt: an edit to a native agent's prompt doesn't reach existing installs by itself.
Install copies systemPrompt into AgentInstallation.config, and nativeRuntimeService reads that copy first (cfg.systemPrompt). A deploy refreshes only the demo-pod install (seed-native-agents, which $sets config on each boot). Every other install keeps the old prompt until scripts/refresh-native-agent-configs.ts runs.
That is what made the first F60 after-walks on staging (#3317) invalid: the accounts carried the old Scout prompt until the refresh ran (dry run: 10/10 installs differed in systemPrompt only). The note sits on the field an editor touches, so the next prompt change carries its rollout step.
A native agent's systemPrompt is copied into each install's config, and
the runtime reads the copy. The F60 Scout prompt change reached only the
demo-pod install on deploy; every other install needed the refresh
script. Say so at the field an editor touches.

Walkthrough
This change adds comments to NativeAgentDefinition describing how its configuration is copied to installations and how updates reach existing installations.
Comments describe that installation copies the definition into AgentInstallation.config. They state that deployments refresh the demo-pod install through seed-native-agents, while other installations require running scripts/refresh-native-agent-configs.ts in dry-run mode and then with --apply.
One quick review round (comment only, Tier 0). A fresh reviewer checked each claim in the comment against the code, and all four hold:
Install copies systemPrompt into AgentInstallation.config: seed-native-agents.tsbuildInstallationConfig, the Scout signup install in authController.ts, and personaHireService.ts.
The runtime reads that copy: nativeRuntimeService.tsbuildSystemPrompt uses cfg.systemPrompt from normalizeConfig(installation.config).
A deploy refreshes only the demo-pod install: seedOneApp step 4 $sets config, and per-user apps return before the install.
refresh-native-agent-configs is a dry run unless --apply is passed.
Hosted-native turns regenerate their prompt (hostedNativeRunConfig) and never read a stored copy. The comment sits on the manifest type, whose installs are the ones it describes.

Limit the refresh claim to installations the script can update.

Limit the refresh claim to installations the script can update.
refresh-native-agent-configs.ts selects only active installations, supports --skip-pod, and writes changes only with --apply. New installations receive the current definition at install time. perUser definitions skip the demo-pod seed.
Proposed wording
- // copy. A deploy refreshes only the demo-pod install (seed-native-agents);- // every other install gets an edit here only after- // scripts/refresh-native-agent-configs.ts runs (dry run first, then --apply).+ // copy. For non-perUser apps, seed-native-agents refreshes the demo-pod+ // install when that pod exists. Existing active installations selected by+ // scripts/refresh-native-agent-configs.ts update only with --apply;+ // --skip-pod excludes matching pods.

Update the installation-refresh comment near the native-agent type definition to
limit its claims to non-perUser definitions and existing active installations
selected by refresh-native-agent-configs.ts. Clarify that seed-native-agents
refreshes the demo pod only when it exists, script changes require --apply, and
--skip-pod excludes matching pods.

… touches
Per CodeRabbit on #3320: the deploy seed skips perUser apps, and the refresh
script touches only active installs and writes only with --apply.

On CodeRabbit's follow-up ("limit the refresh claim to installations the script can update"): taken in ff42050, in a shorter wording.
The comment now says a deploy refreshes only a non-perUser app's demo-pod install. That matches seed-native-agents.ts: seedOneApp returns before the install for a perUser app. It also says other active installs get an edit only when refresh-native-agent-configs.ts runs with --apply, which matches the script: it reads AgentInstallation.find({ agentName, status: 'active' }) and is a dry run unless --apply is passed.
I left --skip-pod out. It's an operator option of the script, not a fact about where an edit reaches, and the script's own header documents it.
