Preserve declared custom agent and command types during plugin discovery

Follow-up from PR #255 review thread. Manifest-declared custom agent/command directories currently expand to Markdown paths whose FileType is inferred from pathname components. Design an explicit discovery-to-validation type carrier and add public CLI coverage.
