Proxy of sleepypod#802 for CodeRabbit review.

Summary

Workstream C of docs/research/sleep-stage-calibration/PLAN.md. Classifier v2 needs at least 20 Watch-labeled nights. Until now the join between Apple Health exports and pod vitals lived in three scratch scripts.

  • scripts/sleep-stage-dataset.py streams a Health export (or reads reference_stages with --from-db) and joins it with vitals, movement and vitals_quality from a copied biometrics.db. It writes one CSV row per pod vitals sample: night,side,ts,watch_stage,hr,hrv,br,movement,hr_quality,watch_hr. Stdlib only.
  • Side-mismatch guard. A night is skipped with a warning when the mean absolute difference between pod HR and Watch HR is above 8 bpm. The threshold is configurable with --max-hr-mad.
  • --summary reports per-night agreement with the Watch for a faithful port of classifySleepStages. The port covers the outlier filter, 5-minute movement buckets, phase-1 rules, A-B-A smoothing and transition constraints. It reports the deployed movement-only mode, the iOS rule set and an always-light baseline.
  • --from-db reads reference_stages(side, source, start, end, stage) from the parallel ingest work. If the table is missing, it exits with a clear message.
  • Docs. The new README.md covers pulling the DB with scp -P 8822 …biometrics.db{,-wal}, the export, the CSV columns and the summary.
  • Scratch scripts. parse.py and eval.py are removed because the new script supersedes them. feat2.py now reads the CSV for the windowed-feature and tree exploration.

This branch is based on docs/sleep-stage-calibration-plan, so it also carries the plan commit, which has no PR of its own.

Reproduced PLAN.md section 1 on the 2026-10-10 DB copy and export:

night side rows labeled HR-MAD deployed(cq=0) iOS(cq=1) always-light
2026-10-08 left 212 202 2.3 53% 33% 69%
2026-10-09 left 405 385 5.4 55% 31% 57%

The guard rejects 2026-10-01 on the right side at an HR MAD of 11.8 bpm. Results stay within 1 point with padding set to 0, 5, 10 or 30 minutes.

Test plan

  • python3 -m unittest scripts/tests/test_sleep_stage_dataset.py: 26 pass on Python 3.14 and 3.9. Synthetic fixtures cover the export parse, the join, the guard, --from-db parity and the classifier cases mirrored from sleep-stages.test.ts.
  • uvx ruff check is clean on the new and changed Python files.
  • The real export plus the pod DB copy reproduce the table above.
  • --from-db against a DB without reference_stages exits with the migration message.
  • Once the reference_stages ingest lands, import the 10-09 Watch segments and confirm --from-db gives the same rows as the export path for that night.

📝 Walkthrough

Walkthrough

The pull request adds a CLI that builds nightly datasets from Watch sleep stages and pod measurements, compares classifier predictions with Watch labels, and supports windowed-feature experiments. It also adds tests, CI coverage, usage documentation, and a calibration plan.

Changes

Sleep-stage calibration

Layer / File(s) Summary
Build nightly datasets
scripts/sleep-stage-dataset.py, scripts/tests/test_sleep_stage_dataset.py, docs/research/sleep-stage-calibration/README.md
The CLI reads stages from an Apple Health export or reference_stages, joins them with pod vitals and movement, and writes CSV rows or per-night summaries. It applies night-window and heart-rate mismatch filters. Tests cover parsing, joins, time windows, and mismatch thresholds.
Compare classifier predictions
scripts/sleep-stage-dataset.py, scripts/tests/test_sleep_stage_dataset.py, .github/workflows/python-modules.yml, docs/research/sleep-stage-calibration/README.md
The script ports the classifier and compares deployed, iOS-rule, and always-light predictions with Watch-labeled rows. Tests cover classifier behavior and summary output. The workflow runs the scripts tests and responds to changes under scripts/**/*.py.
Explore windowed features
docs/research/sleep-stage-calibration/feat2.py, docs/research/sleep-stage-calibration/README.md
The exploration script computes centered 15-minute features and per-stage statistics. It also runs leave-one-night-out tree and forest evaluations when enough labeled nights and scikit-learn are available.
Record calibration findings and follow-ups
docs/research/sleep-stage-calibration/PLAN.md
The plan records findings, data limitations, backfill policy, and follow-up workstreams with acceptance criteria and sequencing constraints.

Fix the database-copy command before merging: following it could overwrite the pod's live WAL rather than copy files locally. Update Workstream C's obsolete script references as well.

### C. Dataset builder (scripts/, typescript or python)
Why: calibration needs ≥ 20 labeled nights; today the join lives in three scratch scripts.
What: `scripts/sleep-stage-dataset.py <export.xml|export dir> <biometrics.db> --side left --out dataset.csv` emitting one row per pod vitals sample (about one per minute): `night, side, ts, watch_stage, hr, hrv, br, movement, hr_quality` plus `watch_hr` when within 60 s. Reuse `parse.py`/`eval.py` logic. Also `--summary` printing per-night agreement for the current classifier and the always-light baseline.

Acceptance:
- Reproduces the first three rows of the table in §1 for the two nights (±1 point).
- Rejects nights where pod-vs-Watch HR MAD > 8 bpm with a warning (side mismatch guard).
- README in this folder documents how to pull a consistent copy of the DB (SQLite backup API on the pod, or `scp -P 8822 root@<pod>:/persistent/sleepypod-data/biometrics.db{,-wal}` while the writers are quiet).

🌐 Web query:

official SQLite WAL documentation behavior when the WAL file is invalid, overwritten, or missing

💡 Result:

The official SQLite documentation describes three distinct cases:

- **Missing WAL:** The `-wal` may be absent normally after a clean close and checkpoint. If it is missing on first open, recovery has nothing to replay; the main database is read as-is. But if the WAL held committed transactions not yet checkpointed, separating or deleting it can lose those transactions or leave the database corrupted. Keep the WAL with the database when copying or moving it. ([sqlite.org](https://www.sqlite.org/walformat.html))
- **Invalid or truncated WAL:** During recovery, SQLite scans WAL frames and verifies checksums. It stops at the first invalid checksum (or end of file) and rebuilds the WAL index using the valid frames up to that point. The documentation does not promise that this makes a database safe if the WAL was damaged or altered; frames missing from the valid prefix may represent committed data. ([sqlite.org](https://www.sqlite.org/walformat.html))
- **Overwritten WAL:** SQLite itself reuses a WAL by resetting it only under defined checkpoint and locking conditions. That is different from an application or external process overwriting it. The docs warn that removing or separating the WAL can lose committed transactions or corrupt the database; they do not establish a guaranteed outcome for arbitrary overwriting. ([sqlite.org](https://www.sqlite.org/walformat.html))

**Practical guidance:** Don’t delete, replace, or copy a live database without its `-wal` file. To remove the WAL safely, SQLite’s guidance is to open the database and close it cleanly. ([sqlite.org](https://www.sqlite.org/wal.html))

Add a local destination to the scp command.

Shell brace expansion produces two remote operands. scp treats the first as the source and the second as the destination, so this command can overwrite the pod's biometrics.db-wal with the main database file. SQLite has no safeguard for arbitrary external WAL replacement; this can discard committed data that has not been checkpointed and may leave the database inconsistent.

Proposed fix
- scp -P 8822 root@<pod>:/persistent/sleepypod-data/biometrics.db{,-wal}
+ scp -P 8822 root@<pod>:/persistent/sleepypod-data/biometrics.db{,-wal} .
