use GitHub App tokens for backend GitHub calls - #2690
Backend GitHub calls now authenticate with a GitHub App installation token by default.
GitHubAppService._apiHeaders mints an App installation token whenever the App is configured. The shared GITHUB_PAT is used only when no App is configured, and each such fallback logs a warning. An app-only request (installationId or forceApp) never falls back to the PAT. The unused token parameter is removed.
skillsRefreshService stops reading GITHUB_PAT directly. It mints one credential per refresh run through GitHubAppService, and goes unauthenticated if nothing is configured.
GET /api/github/status reports mode: 'app' when the App is configured, and pat only when it isn't.
Chart: the backend, ops-runner and cloud-codex Deployments no longer receive a GITHUB_PAT env. cloud-codex keeps only the git commit identity; a run that needs repo write access must be given a short-lived App token.
Not in this PR
The clawdbot gateway template and the moltbot presets still use GITHUB_PAT. They retire with ADR-021 (TASK-521).
The api-keys ExternalSecret entry stays, because the gateway still reads it. Removing the secret key is a follow-up after deploy, once skills-refresh is confirmed working on the App token.
CLAUDE.md: the "Dev-agent GitHub PAT — runtime-tier env" rule stops being true for cloud-codex once this lands. Editing CLAUDE.md needs Sam's approval, so it isn't changed here; it's being raised separately.
Tests
New backend/__tests__/unit/services/githubAppService.apiHeaders.test.js:
With the App and the PAT both set, the App token is used.
An explicit installationId wins over the default one.
With only the PAT set, the PAT is used and a warning is logged.
App-only requests never use the PAT.
An explicit empty installationId is rejected.
With nothing configured, it throws.
New backend/__tests__/unit/services/skillsRefreshService.githubAuth.test.js:
One App credential is minted per run and sent on every repo request.
A mint failure means no repo request is made.
With nothing configured, requests go out unauthenticated.
cloud-codex now clears any credential an earlier boot persisted on its PVC.
Re-ran github.upstreamErrorRoutes and githubBrowserJwtAuth: 18/18 pass on Node 22.
helm template with dev values renders with no GITHUB_PAT env on backend, ops-runner or cloud-codex.
Tier 2 (auth, secrets, k8s): needs two gates, security and code, on the same head.
App installation tokens are now the default credential for every backend
GitHub call. The shared GITHUB_PAT is used only when no App is configured,
and that fallback is logged. skills-refresh mints one App token per run.
Chart: the backend, ops-runner and cloud-codex no longer receive the
GITHUB_PAT env. The clawdbot gateway is unchanged (it retires with ADR-021).

The backend prioritizes GitHub App credentials, limits PAT fallback, and uses App-derived headers for skills refresh requests. Helm deployments stop injecting the shared PAT into backend, ops-runner, and cloud-codex workloads.

Summary
Credential selection and status reporting backend/services/githubAppService.ts, backend/routes/github.ts, backend/__tests__/unit/services/githubAppService.apiHeaders.test.js
_apiHeaders uses an installation token when App credentials and an installation ID are available. It uses GITHUB_PAT only when the request is not app-only. The status route checks App configuration before PAT configuration. Tests cover credential selection, fallback, and missing-credential cases.
Skills refresh builds request headers once when repositories exist and passes them to stats requests. If header creation fails, it records the error and skips repository requests. Tests cover header reuse, mint failure, and unauthenticated requests.
Deployment PAT removal k8s/helm/commonly/templates/agents/cloud-codex-deployment.yaml, k8s/helm/commonly/templates/core/backend-deployment.yaml, k8s/helm/commonly/templates/ops/ops-runner-deployment.yaml, k8s/helm/commonly/values-staging.yaml, k8s/helm/commonly/values.yaml
The deployment templates stop supplying GITHUB_PAT; cloud-codex also removes Git credential setup. Helm values comments describe the backend’s App-token use and identify the clawdbot gateway as the remaining consumer of the shared PAT.
Team-Commonly/commonly#2546: Its pull-request operations use _apiHeaders with installationId and forceApp, the arguments updated here.

Reject explicit empty installation IDs before PAT fallback.
_apiHeaders documents every supplied installationId as App-only, but an empty string is treated as absent. Reject explicit empty values before resolving the default ID, and distinguish an omitted value from an explicit value in the PAT fallback check.

Confirm per-run token delivery before removing the write credential.
On a clean /state volume, this template removes GITHUB_PAT and GH_TOKEN, configures only Git commit identity, and starts commonly agent run. The CLI passes the Commonly runtime token to its adapter, not a GitHub credential. A run that pushes a repository can fail unless another entrypoint injects a short-lived GitHub App token and configures git or gh to use it. Add that delivery path or retain an equivalent supported credential mechanism.

Remove the persisted PAT credential on boot.
HOME is /state, and /state is backed by the cloud-codex-<name> PersistentVolumeClaim. The previous boot script wrote /state/.git-credentials and set the global credential.helper to that file. Removing the setup from the boot script leaves both in place. An upgraded pod can keep authenticating with the shared PAT until the volume is replaced. The boot script should remove them on each start, before the agent runs.

use GitHub App tokens for backend GitHub calls #2690 (comment) (clear the persisted credential on boot): fixed in f8a8fa9. Each boot now removes /state/.git-credentials and unsets the global credential.helper before the agent runs, so an upgraded pod can't keep using a credential an earlier boot left on the PVC.
use GitHub App tokens for backend GitHub calls #2690 (comment) (per-run token delivery): not fixing in this PR. This PR exists to stop handing a long-lived credential to the whole Deployment. cloud-codex isn't running today. If it's revived, delivering a short-lived App installation token to the runs that need repo write access is a separate change with its own review. Until then, a run that tries to push fails closed, which is intended.
Add a test that seeds /state/.git-credentials and a global credential.helper, runs the rendered startup script, and verifies that both are removed. The test must fail when these cleanup lines are reverted.

Code gate for #2690 at f8a8fa9. Checked the diff at this head and grepped the tree.
Passes:
_apiHeaders (githubAppService.ts:187) uses the App installation token whenever the App is configured. The PAT is used only when the App is not configured, the call is not app-only (!forceApp && !installationId) and GITHUB_PAT is set, and it logs a warning. Otherwise it throws github_not_configured. App-only requests never reach the PAT branch.
No caller passes the old token parameter. Every call site uses the two-argument form.
The remaining direct GITHUB_PAT reads in backend are the PAT fallback inside githubAppService and agent-preset env text for the gateway. No other backend code calls GitHub with the PAT.
/status checks isConfigured() first, so mode app wins over pat.
Helm: backend, ops-runner and cloud-codex no longer receive GITHUB_PAT, and the values comments match.
Blocking defect: the skillsRefreshService change has no test. No backend test suite covers skillsRefreshService (grep finds only a mention in schedulerService.digestEmail.test.js). The new paths are untested: App token minted once per run, mint failure stops the run with an error and makes no request, and no credentials at all goes unauthenticated. The new test file covers only _apiHeaders. CLAUDE.md design rule 9 says every code change lands with a test at the right tier.
Ask: add a unit test for those three skillsRefreshService branches, then re-stamp.
Residual, not blocking: cloud-codex loses its clone, push and PR credential with this change. The PR body's replacement, a short-lived App token for runs, is not in this PR. Cody cannot push until a successor lands, so sequence the Helm rollout accordingly.
Answering the CodeRabbit review-body items at head 3d6ac39:
githubAppService.ts (reject an explicit empty installationId before the PAT fallback): fixed in 3d6ac39. An explicit installationId is now app-only even when it's empty. An empty value throws github_not_configured before the default installation or the PAT is considered. There's a new unit test for this case.
cloud-codex-deployment.yaml (regression test for the boot-time credential cleanup): not fixing. The chart has no harness that executes rendered boot scripts. Building one for two idempotent lines (rm -f, plus --unset-all … || true) would add more moving parts than it protects. Chart Lint renders the template, and the lines will be checked on the next cloud-codex boot.
The code gate's HOLD (no skills-refresh test) is also addressed: skillsRefreshService.githubAuth.test.js covers three cases. One App credential is minted per run and sent on every repo request. A mint failure means no repo request is made. With nothing configured, requests go out unauthenticated.

Security gate at head f8a8fa99d12cb1b4bb3714247a9284eba6b12e33.
Checked
_apiHeaders precedence: the App installation token is used whenever the App and an installation id are configured. GITHUB_PAT is used only when the App is not configured, and that fallback logs a warning. installationId or forceApp never reaches the PAT and throws github_not_configured instead.
Ran githubAppService.apiHeaders.test.js under Node 22: 5/5 pass. Node 26 on this host cannot load jsonwebtoken (buffer-equal-constant-time), which is an environment issue, not in this PR.
forceApp: true callers in toolBrokerService stay fail-closed. Agent-facing tools never reach the PAT.
The removed POST /token route has no callers left, and getPatToken() is unused.
Helm: GITHUB_PAT and GH_TOKEN are removed from backend, ops-runner and cloud-codex. The gateway is unchanged, as ADR-021 requires. cloud-codex boot runs rm -f /state/.git-credentials and unsets the credential helper.
No infra identifiers in the diff or the PR body.
Non-blocking
backend/services/githubAppService.ts:172: getPatToken() has no callers now but still returns the raw shared PAT, which was the payload of the removed route. Delete it so a future one-line caller cannot re-expose the PAT.
Deploy risk, not a security defect: the App is now preferred where the PAT used to win. The issue routes in routes/github.ts and skillsRefreshService need the App installation to hold issues and contents read permissions. Without a PAT fallback they fail closed. Confirm the App's permissions before deploy.
The cloud-codex cleanup removes the credential file that earlier boots wrote. It does not scrub other places on the PVC. After deploy, grep /state for x-access-token to confirm nothing else persisted.
Cody loses clone, push and PR access until an App-token handoff exists. The PR body says so, but this change does not provide that handoff.

Code gate for #2690 at 3d6ac39. This supersedes my f8a8fa9 HOLD. Its only blocking defect, no test for the skillsRefreshService branches, is fixed here.
Checked:
skillsRefreshService.githubAuth.test.js covers the three branches. One App credential is minted per run and sent on every repo request. A mint failure makes no repo request, records the error and still writes the file. With no credentials, requests go unauthenticated and _apiHeaders is never called.
_apiHeaders now treats an explicit installationId as app-only even when empty, and throws github_not_configured instead of falling back to the PAT. That is the fail-closed behaviour the brief asked for.
The earlier checks still hold at this head: App-first precedence, the PAT fallback only when the App is unconfigured and the call is not app-only, and /status reporting app first.
Residual, not blocking: cloud-codex loses its clone, push and PR credential with this change, and the App-token replacement for runs is not in this PR. Sequence the Helm rollout so Cody has a push path before this lands.

Preserve the existing catalog when credential minting fails.
When the upstream response is incomplete but still contains a valid repository, buildGitHubHeaders() can fail before any repository request. The function then writes that incomplete upstream catalog and replaces the existing local catalog.
The documented contract says failures preserve the existing local file. The upstream-write exception is not safe because the response has no completeness validation. Skip the write when credential minting fails.

Provide local GitHub App credentials to the backend Secret.
When externalSecrets.enabled is false, local-secrets.yaml creates api-keys with GITHUB_PAT, but the backend Deployment reads only the three GitHub App keys. Tier 2 security gate, #2690 (use GitHub App tokens for backend GitHub calls), at 3d6ac39.
Scope note: the gate request named f8a8fa9. The head has moved to 3d6ac39, one commit ahead: a test-only change to skillsRefreshService.githubAuth.test.js and apiHeaders.test.js, plus a five-line guard in githubAppService._apiHeaders that rejects an explicit empty installationId. I read the whole PR at 3d6ac39, so this verdict covers the whole PR and the f8a8fa9 content.
What I checked:
Credential selection in _apiHeaders. The App installation token is now the default. The shared GITHUB_PAT is read only when the App is not configured and the call is not app-only. An installationId or forceApp makes the call app-only, and an empty string throws before any credential is chosen, so a blank value cannot reach the PAT or the default installation.
Callers. Every toolBrokerService GitHub call passes connection.installationId with forceApp: true. That value comes from the Integration record (toolBrokerService.ts around lines 726–769, guarded by !config?.installationId), not from agent or request input. The routes in routes/github.ts pass no installationId and stay on the default App installation.
Return surface. _apiHeaders returns headers only and is not exposed. The /status route returns jwtGenerated: !!appJWT and no token. getPatToken() has no callers outside githubAppService.
Fail-closed. When the App is configured and the token mint fails, the call throws. It does not fall back to the PAT. The skills refresh stops with an error on mint failure. When neither credential is configured, the refresh goes out unauthenticated, as before.
Tests. apiHeaders.test.js pins: App preferred over a configured PAT; PAT used only with no App, and logged; app-only requests never reach the PAT; an empty installationId rejected; nothing configured throws. skillsRefreshService.githubAuth.test.js pins one mint per run, a stop before any repo request on mint failure, and an unauthenticated run with no credentials.
Deploy surface. backend, ops-runner and cloud-codex no longer receive GITHUB_PAT. cloud-codex no longer gets GH_TOKEN, and its boot script removes /state/.git-credentials and the credential helper on every start. Staging keeps githubPat.enabled: false.
CI at the head is green, including CodeQL, Detect secrets, Backend tests, Service Tests and CodeRabbit threads.
Non-blocking residuals, for the rollout owner:
The shared commonly-github-pat is still injected into the clawdbot gateway (clawdbot-deployment.yaml, which this PR does not touch). This PR removes it from the backend, ops-runner and cloud-codex, not from the cluster. The PAT stays valid, with write power over prod repos, until it is rotated or revoked. The values.yaml comment says the gateway copy retires with ADR-021; that is the honest scope, but nothing in the PR revokes the token.
Each cloud-codex pod wrote the PAT to a persisted /state/.git-credentials file on its PVC. The boot script deletes that file, but only on a restart with this image. Any pod not yet restarted still holds the PAT on disk. Rotate the PAT after the cloud-codex rollout completes, not before, or the running agents lose git access mid-run.
When the App is configured and getInstallationToken fails, the default path throws and nothing falls back to the PAT. This is the intended fail-closed behaviour. It will show up as GitHub routes erroring rather than degrading to the PAT during an App outage.
The reason will be displayed to describe this comment to others. Learn more.
Security re-gate at head 3d6ac398f639ce1105983cc032f1dac98795a270, reviewed against my earlier verdict at f8a8fa99.
Delta._apiHeaders now rejects an explicit empty installationId (installationId !== undefined && !installationId throws github_not_configured), and appOnly treats any provided id as app-only. An empty value can no longer select the default installation or reach the PAT. I confirmed that by reading the code path. The new skills-refresh auth test covers one mint per run, a failed mint making no repo request, and unauthenticated requests when nothing is configured.
Ran at this head under Node 22:githubAppService.apiHeaders.test.js and skillsRefreshService.githubAuth.test.js, 9/9 pass.
Still open from my earlier verdict, non-blocking.githubAppService.tsgetPatToken() has no callers but still returns the raw shared PAT. Delete it so a future one-line caller cannot re-expose the PAT. The App-permission check before deploy and the cloud-codex PVC grep after deploy still stand.

What
Backend GitHub calls now authenticate with a GitHub App installation token by default.
GitHubAppService._apiHeadersmints an App installation token whenever the App is configured. The sharedGITHUB_PATis used only when no App is configured, and each such fallback logs a warning. An app-only request (installationIdorforceApp) never falls back to the PAT. The unusedtokenparameter is removed.skillsRefreshServicestops readingGITHUB_PATdirectly. It mints one credential per refresh run throughGitHubAppService, and goes unauthenticated if nothing is configured.GET /api/github/statusreportsmode: 'app'when the App is configured, andpatonly when it isn't.GITHUB_PATenv. cloud-codex keeps only the git commit identity; a run that needs repo write access must be given a short-lived App token. Not in this PR
GITHUB_PAT. They retire with ADR-021 (TASK-521).api-keysExternalSecret entry stays, because the gateway still reads it. Removing the secret key is a follow-up after deploy, once skills-refresh is confirmed working on the App token.Tests
